I am contemplating using a TYT th9800 (2 meter) and a Yaseu FT450D (6-160meter) in my base shack. I am also comtemplating using a Gap Challenger DX multi band antenna (2-80 meter) for both the units. What would be the best way to connect these please? Would a duplex unit work ?

A VHF/HF diplexer with the appropriate split would work.
Note that a duplexer is something different.

I wonder if the Comet CF-706A would work for you? Comet calls it a "duplexor". It's a band-pass filter.
On one side you have HF and 6m, on the other you have 2m, 1.25m, and 70cm.
